I setup several servers with setup-ds.pl, instead of setup-ds-admin.pl.
Now, the console is not configured.
How do I configure it after already configuring the actual 389 server?
When I run setup-ds-admin.pl it wants to re-install, even if I submit the --update flag.

No, just run register-ds-admin.pl after installing 389-admin* 389-admin-console 389-ds-console
It will create the admin server and add the o=netscaperoot suffix to your DS, and you should be good to go.
