You have to package your dependencies in separate rpms and build them
from source.

No you can't because if you include them directly we won't be sure
that they are rebuildable which is crucial for us. Also if you include
them directly we won't have the source and we won't be able to verify
that they don't include some non-free parts.

Hmm, what are you referring to? eclipse-pde contains symlinks to
junit4 and objectweb-asm jars not the jars themself. That's why
eclipse-pde requires junit4 and objectweb-asm to be installed so this
symlinks won't be broken.

Your best bet is to use the same buildsystem you're using upstream to
do builds.
