I agree exactly - really one way.
I think that it would be better for implementation to pass a single
file to the instance and let the cloud-compat package to expand it on
first instance startup into multiple files specified in deltacloud
create instance API call.

I think so - injecting something is often enough to start with. Or put it
this
way, if we are to inject N things, that doesn't necessarily bring us
closer to absolute portability then injecting 1 file, but 1 file makes it
very useful to start with I think.
