I was able to reproduce the newline deletion problem with a small document. It
seems to happen when switching back and forth between the visual editor and the
code editor:

I was switching between the two modes because of the hashtag deletion problem.
I think I know what to avoid now, so I guess it isn't as big of a deal, but it
is very frustrating! It would be great if you could fix this.

I was having a little trouble reproducing the newline deletion problem on a
small test document. I didn't want to corrupt my current document again. Working
in the code editor view seems to work-around the newline deletion problem, so I
will be content with that for now.
You can look at my revision history to see where all the newlines were deleted
in my mirror-your-system-drive article.
