I can still see the messages if I look via Maildir or 'notmuch search', but I haven't figured out a way to find them via notmuch+mutt-kz.

Any idea how to make the missing message show up in mutt-kz?
nm_record = yes
forces mutt-kz to add sent messages to nomtmuch DB, if
nm_record_tags = <list of the tags>
are specified than the tags are also used for the messages. So if you want to see the messages, you have to use the tags in the query:
For example I use:
nm_record = yes nm_record_tags = -inbox me archive
and URI
notmuch:///home/kzak/Mail/Maildir/?query=tag:me
returns all the messages.
For example (Esc)X, command vfolder-from-query, for string "tag:me".
