I just didn't realize that it saves those in .config and/or .local as I thought that KDE keeps all its settings separately in .kde. I usually do not remove these, as I want to keep my gnome settings, when I do a new install and probably that's how it got affected.
I did a quick test now and installed KDE4 again and renamed my ~/.config ~/.local ~/.cache and ~/.mozilla directories and indeed KDE did not "steal" the associations in Places menu but Firefox settings were still taken over - KTorrent is set as default instead of Transmission to open .torrent files. "Open Containing Folder" and "Open" in the downloads window of Firefox works ok.
