The upstream author (who's also one of the Fedora packagers) of PackageKit and
gnome-packagekit refuses to allow running gnome-packagekit as root. He doesn't consider that broken. (Like you, I do.)
It is certainly broken when it doesn't work for a normal user either. It just doesn't work except as a search app.

Then Kevin Kofler is talking about a different issue and you should file a bug report.
