As you see, the difference is only in
server/pool settings.

Ah, I use Gnome Software for updates most of the time, so I wouldn't
see messages output by dnf.

I have never touched this config file. I didn't even know it existed
before yesterday.
I see, seems that those ntp server is specified during Fedora
installation, and the server choosed gets broken for some reason. The
update didn't break anything, problem is from the 3 servers.
